Default Honda newb has some swap and performance questions

Hello Forum.
I'm not new to cars or forums but other then my moms old '91 Accord I haven't had much experience with Hondas. I hope you guys can answer a few questions. To make a long story short. I bought a '98 dx auto for $400 with a blown d16y7? engine. I threw in a used engine and have a nice little rust-free ride for <$1000. I plan on boosting this engine with a Saab.48t/.42c internal wg turbo andDrag T3 cast mani. I can make the IC pipes, downpipe, ect. Now a buddy of mine just mashed his '98 with the same engine and I can buy thecar for $100. It has a manual transmission. Can I swap the '98 manual into the '98 auto and everythingwould bea bolt-in install? Does the shifter bolt to the chassis? Does the clutch and brake pedals bolt in? ect...
Next questions areabout the turbo setup.
I have heard about this Hondata thing. Is that capable of re-programing the factory '98 obd2 ecu?Ifnot I'll either go with an AEM f/ic or just the good oldfuel pressure riserand timing controller. Considering I'm not building the engine for more then 200hp, will the fpr and timing controller be enough?

Whenever you go aftermarket you are on your own as to what will and will not work!
