Default Aftermarker Stereo?!?!?

I love my Element its quite possibly the most useful vehicle I have ever owned. And the stereo great. But I don't like the fact that I can't just hook my IPOD up to it and let it charge while have control of it off the head unit. (I was spoiled with my CRX's Kenwood w/USB iPod interface) I have an EX Element with the 7 speaker stereo with SUB. I'm told you need a special wiring harness to hook all this up but a problem I've been hearing about is that the SUB doesn't knock like it did with the factory radio. That the sub will share with the front speakers. I know I can hook up an aftermarket stereo that's not the question but is there a certain set up I should be looking for when purchasing a stereo to make sure that SUB knocks like it does now. any help would be great.
