Exclamation engine noise

Hey
I have a 95 civic ex with a 96-99 d series frank swap and I havin the following problem. My throw out bearing was already bad and makin noise but just before I replaced it my car started makin an even louder rattle/knock but would go away when I pressed in the clutch. Now I replaced the throwout bearing and the loud noise is still there but it won't go away even with the clutch pressed in. It gets the loudest at 4000 rpms. I can feel the vibration from the rattle or knock on my clutch pedal pressed in and depressed. Can someone please help me its urgent I get this fixed asap.

If the sound got less noisey when the clutch was engaged only means the RPM's went down ,I feel you may have a rod knocking,does it seem as loud at idle?
