BF40 Runs shaky and rough when first engaged into hear

So I have a 99-2000 Honda Bf40 (I think that's the year) and since I've bought it I can't really seem to get it to slow idle smoothly in gear. It idles fine when it's in neutral but once I out it into gear it starts to shake and run rough almost like a misfire or fouled plug. The plugs are brand new, carburetors are newly cleaned, and I have brand new non-ethanol fuel. I was just wondering what plan of action I should take to adjust this. Maybe if I should put the boat into gear and adjust the idle while it's moving/under load or maybe there's other suggestions? Any help or ideas would be greatly appreciated!

To be honest I have no idea. I don't know how to gauge the idle to those RPMs since I don't have the tool, and I'm not sure where to go to get one either. I'm not sure if the carbs are synced either, I believe so but I'm not positive

if you can locate on line or at a library a service and owners manual for your engine, it would be a lot easier to see how to get your engine in tune. also the tools needed to fix what is needed to keep it up to running well.
