Default ECU no longer recognizes key

This is a follow up from my earlier post "1998 Accord Fuel Pump does not run" that was the symptom that I noticed but once the car went to the dealership they said that the battery voltage must have dipped and the key no longer matched the ECU. I'm not sure howthis can be. Can someone shed some light on this subject? How would one go about changing the battery? How does the ECU and key stay matched when you start the car since the battery voltage dips very low during cranking because all of the current?

The fix cost $105, is there a way to either prevent this from happening or a good field fix so one doesn't have to tow the car to the dealership so they can wave their expensive magic wand? The only unusual circumstance with this car is that it was notdriven regularly, maybe it sat for a month or so between being driven.
