Default HF tranny in a Si CRX

We just did a swap for a customer on his 1990 CRX Si. We swapped out the Si tranny for that of the one that came in the HF model in hopes of getting better fuel economy. We swapped the fly wheel and the starter installed new Clutch, pilot bearing and throw out bearing. Problem is that clutch works in reverse now. You let off on it to put it into gear and push down on the pedal to engage the clutch. This is freaking weird and its frying our brains thinking about it. I'm hoping its something stupid and simple I really don't wanna take it all apart again. Thanks in advance to any help.
