Default Popping and clunking noise

Hi everyone, I am new to the Honda civic world . Just bought a manual 2012 civic with 100,000kms, in my second day of driving it around I notice when it has been running for a good while and it's all warmed up (after about an hour of driving) when shifting there is a clunk/popping noise when shifting. It is not a really loud noise but noticeable enough that I turned down the radio to get a better listen.

Yesterday when driving I notice a couple of times when trying to shift up or down into second gear it would go I would have to try it a couple times and then it would go into gear with no problem, I have noticed the same problem going into reverse the first day I got it but it was just the one time so I didn't worry about it.

It is going into the dealership where I bought it (still under their 30 day warranty) I'm just worried they are "not going to find anything wrong"....

Has anyone had a similar experience or know what it might be?

Thanks so much,
Denise.
