Default shift linkage to long????

Ok so i recently bought a 1995 Civic coupe from my friend it is just the shell

and as i was putting in the motor i came across this problem

i get the motor in and this is not my first time putting a motor in. and i go to put the shifter threw the hole in the floor board and guess what it is going back way to far i was looking over and thought maybe its one of the motor mounts?

btw it is a d15b7 with a z6 manual trans it is hydro

im stumped and any sort of help would be grateful
it previously had a full d16z6 so maybe its because the motor and trans i put in came out of a sedan and are the linkages different between the two but i recall those two linkages being the same in size!?!?!?

please help
